Yes, they take it into account, but you also have a good take on the process, along with the usual pre-med paranoia. Ask yourself if it really, really matters: wouldn't you be reasonably happy going to a good medical school that isn't Johns Hopkins or Harvard? If you're like most, you'll spend way too much effort on worry and find your way despite yourself.
